When Lincoln Burrows is accused of murdering the brother of the Vice President, Terrence Steadman he is sentenced to life on death row in Fox River State Penitentiary. It soon becomes clear to his brother Michael Scofield, a structural engineer, that Lincoln was cleverly set up to take the fall for the murder and as the story develops a whole government conspiracy is uncovered with Lincoln at the center. When Michael learns that Lincoln has been sent to Fox River to await execution he throws himself into a plan to break Lincoln out, but the only way to do that is to get himself put into prison. He first designs a tattoo that shows his plan step by step in codes that only he can understand, for example in the second episode 'Allen' Michael uses part of his tattoo on his left arm: '1112 1147, Allen, Schweitzer' to remind him what size bolt he needs to remove from the bleachers to unscrew the toilet. The tattoo covers the whole top half of his body and documents his plan step by step. To get inside Fox River Michael must first commit a crime serious enough to get him in. He attempts to rob a bank at gun point, but counts on getting himself caught. He then requests to get sent to Fox River to serve his sentence which the judge grants. Finally Michaels plan can begin. The first few days for Michael, inside are crucial, he has to win the support of his cell mate 'Sucre' and get some pills of C-Note that will induce Diabetic symptoms in him so he can visit the infirmary which is where he intnds to break out.  Meanwhile whilst Michael and Lincoln are fighting from the inside, Veronica Donovan, an ex-girlfriend of Lincoln's and a lawyer begins to uncover the government conspiracy that put Lincoln behind bars. She later takes in LJ, Lincolns son after he is accused of killing his mother and step-father. The conspiracy gets deeper and deeper and Veronica finds herself unable to climb out of the huge hole she has dug. After uncovering the truth, that Terence Steadman isn't actually dead and that Lincoln was innocent Veronica was murdered by 'The Company', those who were responsible for the set up of Lincoln.
When the time finally comes to break out, Michaels plan is fully depended on the help of Dr. Sara Tancredi, who Michael intended to manipulate but accidentally fell in love with. The gang that Michael intends to take with him, need Sara to leave the door to the infirmary open so that they can get over the wall. The ending of Season 1 shows 8 inmates of Fox River escaping through the infirmary window. Season 2 then begins around eight hours after the escape. Now Michael and Lincoln have to make sure that they are not caught whilst carrying out the rest of Michaels plan. FBI agent Alexander Mahone is introduced to the show to try and track down the 8 inmates.
